Methylation profiling with MBD-seq

We have conducted a series of MBD -seq experiments to compare the methylomes of two breast cancer cell lines (MDA-MB-231 and HCC -1954) under two different treatments in three time points. We compare three different approaches for the analysis: the first one based on peak calling, the second one using reads to test for differentially methylated regions and the last one based on comparison of absolute methylation scores (ams). We show some of the challenges that we have found using each of these methodologies and the problems of integrating the results with other platforms.
