DESCRIPTION:We have conducted a series of MBD-seq experiments to compare t
 he methylomes of two breast cancer cell lines (MDA-MB-231 and HCC-1954) un
 der two different treatments in three time points.\nWe compare three diffe
 rent approaches for the analysis: the first one based on peak calling\, th
 e second one using reads to test for differentially methylated regions and
  the last one based on comparison of absolute methylation scores (ams). We
  show some of the challenges that we have found using each of these method
 ologies and the problems of integrating the results with other platforms.
