DESCRIPTION:Metagenomics provides the potential to analyze entire microbia
 l communities but presents a large number of stastical challenges especial
 ly since in the limiting case each sequencing read comes from a different 
 organism. Here I will discuss two statistical algorithms that together can
  be used to analyze variation amongst closely related organisms based on m
 ore than one metagenomic sample. SCRAPS identifies variation. PHYLOPOOLS i
 nfers phylogenetic structure. A distinctive feaure of both algorithms is t
 hat they are utilize variation in the frequency of lineages between the sa
 mples.
